Upon our investigation, we found out that the circular drill is just the initial drill but the exact slot cutout is also present.

As per our engineers, that would not be an issue.

Thanks for the reply, then while taking gerber (manufacturing) files will the slots will be exported to gerber?

In layout I can see only the circular drills not the slot cut outs.

That's correct. However, you should be able to see the slot cut outs. These are represented in the following layer: Class: Board Geometry, Subclass: Ncroute_Path.
